Actually, since the flag of Puerto Rico, in that form, was not adopted officially until 1952, and the uniform Cap is wearing is a variant of the original uniform from 1941, it stands to reason that the flag was adopted, possibly as a homage. The NEW Cap, who was once the Winter Soldier, and before that his WWII partner Bucky, did have a uniform that was very close to the flag. And now I have revealed myself as a closet comic nerd.
